I think I used GIMP. If I was putting the highlights on a different layer I would have had one layer for the highlights on the hair and another layer for the highlights on the body, or maybe just had the highlights for the body on a different layer set to luminosity or division or something(so it would be easier to go across the cutie mark) and the highlights in the hair on the same layer as the initial flat colors. If I used smudge it would have been with a super-high-resolution circular fuzzy brush going along the contours.
Nowadays when I use layers they directly correspond to objects in the foreground/background and I usually end up merging them for the final render.

...which is just a simple landscape that took me 1/10th as long to do as this picture of Applejack did. Chalk pastels on sketchbook paper.
I really, really want to get a good set of oil pastels, though. It's a great medium.
